  • D-Challenge: dkNET is partnering with the(sugar)science again for D-Challenge this summer and fall. This is a collaborative bioinformatics challenge using online digital resources focused on Type 1 Diabetes. The D-Challenge is open to participants of all skill levels - from students without programming skills to bioinformaticians & data scientists.   • New tools added:
    • CoffeeProt (RRID:SCR_022256) is an open-source software tool for correlation and functional enrichment of proteome-wide systems genetics. It analyzes genetic variants associated with protein networks and phenotypic traits. It uses proteomics data to perform correlation network analysis and annotates protein-protein interactions, subcellular localizations and drug associations.
    • SigCom LINCS (RRID:SCR_022275) is a web server that serves over a million gene expression signatures processed, analyzed, and visualized from LINCS, GTEx, and GEO. It contains data and a metadata search engine for gene expression signatures.
    • xHLA (RRID:SCR_022277) is a software tool for fast and accurate HLA typing from short-read sequence data. It iteratively refines mapping results at the amino acid level to achieve four-digit typing accuracy for both class I and II HLA genes, taking only 3 min to process 30× whole genome BAM files on a desktop computer.
    • Polysolver (RRID:SCR_022278) is a software tool for HLA typing based on whole exome sequencing data, inferring alleles for three major MHC class I genes. It enables accurate inference of germline alleles of class I HLA-A, B and C genes and subsequent detection of mutations in these genes using inferred alleles as reference.
    • HLAscan (RRID:SCR_022281) is a software tool for the genotyping of HLA regions using next generation sequencing data. It performs alignment of reads to HLA sequences from the international ImMunoGeneTics project/human leukocyte antigen (IMGT/HLA) database.
    • HLAminer (RRID:SCR_022282) is a software for HLA predictions from next generation shotgun sequence read data and supports direct read alignment and targeted de novo assembly of sequence reads. It is used for identifying HLA alleles directly from shotgun sequence datasets. It supports predictions from a variety of DNA sequencing technologies including those from Illumina, MGI, PacBio and Oxford Nanopore.
    • HLA-LA (RRID:SCR_022283) is a software that implements the new graph alignment model for human leukocyte antigen, based on the projection of linear alignments onto variation graphs. It enables accurate HLA type inference from whole genome and whole exome Illumina data; from long-read Oxford Nanopore and Pacific Biosciences data and from genome assemblies. 
    • HLA-VBSeq (RRID:SCR_022284) is a software for accurate HLA typing at full resolution from whole genome sequencing data. It is used to estimate the most likely HLA types from high throughput sequencing data.
    • HLA-HD (RRID:SCR_022285) is a software HLA typing algorithm for next generation sequencing data. It can accurately determine HLA alleles with 6-digit precision from NGS data (fastq format). RNA-Seq data can also be applied.
    • arcasHLA (RRID:SCR_022286) is a software tool for high-resolution HLA typing from RNAseq. It provides fast and accurate in silico inference of HLA genotypes from RNA-seq.

Data Sharing and Reuse Seminar: "Creating a Just Genomic Data Science Community by Providing Resources at Community Colleges"

Dr. Rosa Alcazar will present "Creating a Just Genomic Data Science Community by Providing Resources at Community Colleges" at the monthly Data Sharing and Reuse Seminar on June 10, 2022 at 12 p.m. EDT. Genomic data science has become foundational to modern biology research.  To create a just research community, we must provide sufficient resources to places that excel in serving people from underrepresented populations.  While community colleges offer pathways for many who wouldn’t otherwise be able to attend college, they  often lack the compute infrastructure, curriculum, and professional development necessary for instruction in rapidly changing fields.  In partnership with a group of dedicated researchers and educators, we are building the Genomic Data Science Community Network (GDSCN) to provide resources accessible by anyone with an internet connection.  Our vision is to share not only data but training and expertise irrespective of institutional affiliation breaking down barriers that create silos perpetuating a homogenized research community.

PKD Research Resource Consortium: Jared J. Grantham Symposium 2022

To honor Dr. Jared Grantham in his retirement, the Kidney Institute at the University of Kansas Medical Center hosted the first Jared J. Grantham Symposium on May 7 - 9th, 2014 in Kansas City. Dr. Grantham's vision was to invite all of the Lillian Jean Kaplan award recipients to lead a forward-thinking and interactive forum to focus on future directions and innovations in polycystic kidney disease research. All twelve of the Kaplan Awardees were present at the inaugural symposium to give talks on their vision of " The Future of PKD Research."  The Kidney Institute will continue to host the Grantham Symposium annually.

He studied chemistry at the University of Glasgow (1984–88) then carried out his PhD studies in Chemistry at the University of Edinburgh under the supervision of Prof. Bob Baxter (1988–91). After post-doctoral stints with Prof. Bill Shaw in Biochemistry at the University of Leicester and in Chemistry at Edinburgh, he was appointed to a lectureship in 1998. He was promoted through the ranks of senior lecturer and reader before taking up his chair in 2015. He held a Royal Society of Edinburgh/Scottish Executive Personal Research Fellowship (2006) and was made a Fellow of the Royal Society of Chemistry (FRSC) in 2018.

FASEB DataWorks! Challenge Registration Deadline

The Federation of American Societies for Experimental Biology (FASEB) and the National Institutes of Health (NIH) are championing a bold vision of data sharing and reuse. The DataWorks! Prize fuels this vision with an annual challenge that showcases the benefits of research data management while recognizing and rewarding teams whose research demonstrates the power of data sharing or reuse practices to advance scientific discovery and human health. We are seeking new and innovative approaches to data sharing and reuse in the fields of biological and biomedical research.


To incentivize effective practices and increase community engagement around data sharing and reuse, the 2022 DataWorks! Prize will distribute up to 12 monetary team awards. Submissions will undergo a two-stage review process, with final awards selected by a judging panel of NIH officials. The NIH will recognize winning teams with a cash prize, and winners will share their stories in a DataWorks! Prize symposium.

NIH Funding Opportunity Application Due: HEAL Initiative: Discovery and Validation of Novel Targets for Safe and Effective Pain Treatment (R01 Clinical Trial Not Allowed)

The purpose of this Funding Opportunity Announcement (FOA) is to promote the discovery and validation of novel therapeutic targets to facilitate the development of pain therapeutics. Specifically, the focus of this FOA is on the basic science discovery of targets in the peripheral nervous system, central nervous system, immune system or other tissues in the body that can be used to develop treatments that have minimal side effects and little to no abuse/addiction liability. Research supported by this FOA must include rigorous validation studies to demonstrate the robustness of the target as a pain treatment target. This will lower the risk of adopting the target in translational projects to develop small molecules, biologics, natural substances, or devices that interact with this target for new pain treatments. Translational research to develop new medical devices is not the focus of this FOA. Basic science studies of pain and related systems in the body are responsive to this FOA and are encouraged in the context of novel pain therapeutic target discovery.

NIDDK Funding Opportunity Letter of Intent Due: Early-Stage Preclinical Validation of Therapeutic Leads for Diseases of Interest to the NIDDK (R01 Clinical Trial Not Allowed)

The goal of this Funding Opportunity Announcement (FOA) is to support translational research that provides strong justification for later stage therapeutics development and preclinical efforts in health-related outcomes relevant to the National Institute of Diabetes and Digestive and Kidney Diseases. This includes outcomes relevant to diabetes and other endocrine and metabolic diseases, liver and other digestive diseases, nutritional disorders, obesity, kidney and urological diseases, and hematologic diseases. The objective of this FOA is to stimulate early-stage preclinical validation of therapeutic leads (that need not be finalized therapeutics, henceforth called "therapeutic leads") such as small molecules or non-viral biologics that are not currently a focus within the biotechnology and pharmaceutical industries. It is expected that there is significant novelty in the target, small molecule, or non-viral biologic and in how the resulting therapeutic would differentiate from existing therapies. This must be articulated clearly in the application. It is not intended to support research focused on understanding normal biology, disease processes, generating lists of putative new targets, identifying new therapeutic uses for existing compounds, or identifying mechanism of action for therapeutic leads.

This FOA invites Research Education Grant (R25) applications to develop and implement a short course focused on (1) steps required for successful neural medical device development, translation, and commercialization, (2) common technical and strategic challenges, and (3) best-practices and resources for each stage in the process. Applicants may choose to include a plan for extended engagement opportunities for participants to continue to interact with and obtain guidance from faculty members after the conclusion of the course. The short course should address a broad audience, including senior post-doctoral fellows, independent academic researchers, clinician scientists, and small business entrepreneurs interested in developing, translating, and/or commercializing medical devices to diagnose or treat a nervous system disorder.
