• dkNET team at the 2022 CAIRIBU Annual Meeting in Bethesda, MD dkNET's Co-P.I. Dr. Jeffrey Grethe introduced dkNET resources at the 2022 CAIRIBU (Collaborating for the Advancement of Interdisciplinary Research in Benign Urology) Annual Meeting on Nov. 30 and Dec. 1, 2022. Dr. Maryann Martone also gave a presentation at the CAIRIBU ARCTICS community forum in November 2022. • New Resources added to dkNET

• APA-Scan (RRID:SCR_022974) is a software Python tool for the detection and visualization of annotated and potential alternative polyadenylation events in downstream 3'-UTR of genes among two different biological conditions. It is used for the detection and visualization of 3'-UTR alternative polyadenylation with RNA-seq and 3'-end-seq data.
• PTNet (RRID:SCR_022975) is a graph-based learning model for protein expression estimation by considering the miRNA-mRNA interactions. It estimates protein levels by considering miRNA-mRNA interaction network, mRNA expression, and miRNA expression.
• OmicsGAN(RRID:SCR_022976) is a software generative adversarial network to integrate two omics data and their interaction network to generate one synthetic data corresponding to each omics profile that can result in better phenotype prediction. It is used to capture information from interaction networks as well as two omics datasets and fuse them to generate synthetic data with better predictive signals.
• mtradeR (RRID:SCR_022977) is a software R package that implements the Joint model with Matching and Regularization (JMR) and simulation pipeline. It is used to test the association between taxa and disease risk, and adjusted for correlated taxa screened by pre-selection procedure in abundance and prevalence, individually.
• ISLET (RRID:SCR_022978) is a software R package to conduct signal deconvolution for general omics data. It can estimate individual specific and cell type-specific reference panels, when there are multiple samples observed from each subject. It can solve reference panels on an individual basis. It can conduct tests to identify cell type-specific differential expression genes.
• CoffeeProt (RRID:SCR_022256) is an open-source software tool for the correlation and functional enrichment of proteome-wide systems genetics. It analyzes genetic variants associated with protein networks and phenotypic traits. It uses proteomics data to perform correlation network analysis and annotates protein-protein interactions, subcellular localizations, and drug associations.
