  • New Resources Added to dkNET
    • sei (RRID:SCR_022571) is a web server for systematically predicting sequence regulatory activities and applying sequence information to human genetics data. It provides a global map from any sequence to regulatory activities, as represented by sequence classes, and each sequence class integrates predictions for chromatin profiles – like transcription factor, histone marks, and chromatin accessibility profiles – across a wide range of cell types. 
    • BioKB (RRID:SCR_022530) is a web tool for text mining and semantic technologies related to biomedical content discovery. This resource can be used to discover cause-effect relations between multiple entity types and deliver standardized representation of knowledge.
    • NCBI Datasets (RRID:SCR_022569) is a platform to let researchers gather data from across NCBI databases. Allows the user to find and download genes, transcripts, proteins and genome sequences, as well as associated annotations and metadata
    • Hexamer Additive Linear (RRID:SCR_022581) is a web tool to predict the effects of sequence variants on alternative splicing. This tool has the ability to predict changes in alternative 5' splice events as well as skipped exon events.

Aug. 01-03, 2022 

NIDDK KUH Summer Undergraduate Research Symposium 2022

This meeting is the culminating experience for the undergraduate participants sponsored by the Division of Kidney, Urologic, and Hematologic Diseases Summer Research Experience Programs and Kidney Technology Development Research Education Programs. The conference will bring all students together to share their research accomplishments, network with peers and distinguished faculty, and receive timely career development advice. This added exposure to professional and scientific opportunities in renal, urologic, and hematologic diseases will encourage undergraduates to continue their medical or graduate careers in areas within the NIDDK research mission. While typically an in-person event, this year’s conference will be held virtually.

NIDDK Workshop Registration Deadline: Neurourology: Bridging Basic and Clinical Science to Understand Urologic Disease

This follow-on workshop will serve as an opportunity to evaluate the existing body of basic and translational research and more recent advances in the field. The overall goal of this workshop is to identify persistent gaps in knowledge related to the interaction between the nervous system and the genitourinary system; how that interaction contributes to benign urologic diseases and disorders; and how multidisciplinary basic, translational, and clinical research can fill these gaps and ultimately enhance prevention, diagnosis, and therapy of benign urologic conditions.

2022 SPARC FAIR Codeathon

The SPARC Data and Resource Center, with funding from the National Institutes of Health (NIH), will host a three-day in-the-cloud codeathon. Total prize pool of US$50,000 -- including cash prizes and manuscript publication fees.

We encourage researchers and data scientists at any stage of their science journey to apply. Teams will greatly benefit from people who possess any of the following skills:

  • Data mining, image and text analysis

  • Working knowledge of scripting languages (e.g., Shell, Python, R)

  • Familiarity with methods for manipulating and/or analyzing large datasets (AI/ML, computational modeling, etc.)

  • Developing bioinformatics code, pipelines or tools

  • Data visualization

  • Knowledge graphs

  • Web development

  • Understanding of neuroscience and/or neurostimulation

The projects are:

  • Creating a dark theme for the SPARC Portal.

  • Leverage AWS Athena and Glue to index, query and find data from SPARC datasets and develop a dashboard with relevant information.

  • Develop a Slack integration to interact with the SPARC repository.

  • Explore display of dataset metadata.

  • Combining scaffold mapping tools with SODA

  • Using Leaflet to interact with flatmaps in a Jupyter notebook.

  • Explore new modes of interaction with organ scaffold maps.

  • Establish services on o²S²PARC to automatically analyze SPARC-relevant image data (e.g., from the SPARC Portal).

  • Establish model-order-reduction (MOR) functionality on o²S²PARC using o²S²PARC's parameterized modeling framework.

  • SimpleSCKAN Query UI - development of a simple SPARQL query UI that can use pre-made templates to run queries against the SCKAN SPARQL store.

  • Create tutorial/educational content on use of SPARC services using, for example, Jupyter Notebooks.

  • Simple Protocols.io widget that provides a quick overview of the protocol that could be integrated with the SPARC Portal.

  • Modules that can be run against SPARC dataset metadata to enhance and expand the metadata (via Python).

NIH Career Program Letter of Intent Due: Diabetes-Docs: Physician-Scientist Career Development Program

The DiabDocs program is now soliciting letters of intent for applications for a mentored career development program from a diverse group of early career physician scientists engaged in research relevant to type 1 diabetes (T1D) including basic, translational, clinical, epidemiology/biostatistics, informatics, health services or health policy projects. This national program (run by Dr. Maahs at Stanford and Dr. DiMeglio at IU) replaces the previous institutional K12 programs. Awards will provide promising investigators the opportunity to be mentored in research-intensive settings at their home institutions to compete successfully for an NIH K08/23 or similar Career Development Awards.

NIDDK Funding Opportunity Application Due: KUH Predoctoral to Postdoctoral Fellow Transition Award (F99/K00 - Independent Clinical Trial Not Allowed)

The purpose of the Kidney, Urology or Hematology (KUH) Predoctoral to Postdoctoral Transition Award (F99/K00) is to recruit truly exceptional graduate students, who are currently not involved in Kidney, Urology or Hematology (K, U or H) research, and provide them a stable transition into a postdoctoral research experience focused on K, U, or H research. Strong candidates will bring novel approaches and diverse perspectives from fields including, but not limited to, engineering, statistics, data science, imaging, biochemistry, neuroscience and genetics. Graduate students who are already involved in K, U, or H research are not eligible for this F99/K00 award and are instead encouraged to apply for the Ruth L. Kirschstein National Research Service Award (NRSA) Individual Predoctoral Fellowship (Parent F31, PA-21-051).
